I have only one problem with Mortal Kombat 1: when I run it through Proton or ProtonGE, my buffer quickly overflows and performance drops.

On Windows, 5.2-5.7 GB max.

On Linux, 6+ GB, no matter what settings I use.

I've tried different distributions and different driver versions.

HP Victus RTS 3060 6GB

What can I do to prevent the video buffer from overflowing?

ProtonDB has manydifferent solutions for this game, but I think this one is most realistic to fix your issues:
launch with:
VKD3D_CONFIG=dxr %command%
