I'm quite certain that this is a native port, if a pretty clumsy one. They still have some Windows stuff in there, like WMVs and DX installers.

I went through the binary using a hex editor and there aren't any mentions of VP, eON or Wine for that matter. So I believe it's safe to say it's a native port.
The credits file (found in the Data3.pak) mentions three people for Linux support: Tomasz Wachowski, Rafał Wróbel, Wojciech Zeler. Rafał Wróbel's LinkedIn profile says he worked in Techland doing Linux game porting. I believe the mystery is solved now.

The issue Samsai had is caused by bug FS#2392 [External Link] (be sure to add a vote). Uber with Coherent's help added a hotfix/workaround in the 1.0 release which has fixed it for the most part, but it does still occur for some people more then others.

I'm quite proud of myself at the moment. This was a good confidence building exercise and I might actually try to play RTS games a bit more in the future.
