My Google-fu must be broken, but I can't find any mention anywhere of NMS using PhyreEngine. It's not even mentioned in the game itself in the startup logo screen.

As far as I know there is nothing like it for Linux yet.
We just got Stardew Valley.
Stardew is a fun game about farming (among other things), but it's definitely not a simulator.
See also, Family Farm (on Linux) http://www.familyfarmgame.com/en/family-farm-game [External Link] - it's also not a simulator, but quite a relaxing take on farming games. Leans in the direction of Harvest Moon a bit, same as Stardew Valley.

I have been watching my partner play NMS for a few days now and have seen quite a few planets that look as good or better than that E3 footage. Most planets don't have such dense animal populations though. The underwater bits are quite stunning too.

They have updated it on their "upcoming" radar, but interestingly it's neither of the two items in the "very soon" zone.

I don't think Microsoft is to blame here, but rather Mojang itself. They have never been very Linux friendly, and the fact that Minecraft works on Linux at all is mostly coincidental. In fact, "PC" as a whole is not really even a priority much any more since most of the work on the Java version is being done by one or two people in the company. Where Microsoft poopoo does come into play is that I believe in time, even the non Windows 10+ versions will stop being cared about. Consoles and their closed store is where they get to sell people skins and crap that "PC" users get for free.

Can't be THAT heavily inspired since they don't seem to have that much in common. The seasons changing mechanic is maybe one big one though.

I guess some here don't know it, but Overlord is a very well-known popular game. It is sort-of an RPG, but not quite. The main gameplay hook has you commanding an army of minions to do your bidding, but not in the way one might command RTS troops. It's more a "point there, attack that" sort of deal. And it thrives on humour with the lead writer being none other than Rhianna Pratchett.
